Abstract
The article focuses on use of Opqua, a flexible simulation framework that explicitly links epidemiology to sequence evolution and selection, to study determinants of evolution across fitness valleys. Topics discussed include tools to combine epidemiological models with genetic sequence simulators, Simulating selection and evolution to understand how epidemiology affects the appearance of advantageous traits within a pathogen population, and effects of host population structure on evolution.
